I'm attaching some pictures of the transmission and rear end in hopes that someone will point out what I'm missing. I have both axles up on jack stands and both wheels spin freely without any roaring. The bull gear looks and sounds like any other bull gear with the usual roaring there. I've not seen anything terribly frightening, but then I'm not a transmission man. For having a rear end half full of rain water from sitting for 17 years, I expected much worse, truthfully, once I pulled the PTO unit off.
Am I ok with the rust? I will spray everything down with a mineral spirits inducer and clean it out as best I can. Give it to me straight and honest like you're talking to your nephew

I would flush it with something like kerosene, diesel fuel, mineral spirits, etc. put new oil in it and run it. Is the tractor running? Fill it full and drive it around a bit with no load and flush.
Remember, each bull gear housing is its own reservoir.

I'll have it running soon. I was going to rebuild the engine myself, but while at the shop this morning the owner recommended I have the crank turned, the valves lapped, new guides, etc so I am just going to let her do the work and in the meantime I'm going to clean up the governor, get a water pump.for it, go through the magneto, and have the radiator worked over. So, hopefully before summerbis here I'll be able to run it around a little. In the meantime, I think I'll clean out the tranny and rear end as well as I can and fill it up with diesel and let it soak until I get it running.

The B didn't come with a water pump as it is a thermosyphon system. It is possible that someone put one on at some point (as the late model Super A came with one).

Gotcha. I misunderstood that you were replacing one that was already there. You may not NEED one, as the thermosyphon system is fairly adequate for an engine of this size. But if you want to put one on, go for it!

I'd prefer to always err on the side of caution, especially with Texas weather.

Just clean out the block and radiator and it will be fine. Be sure to use the correct head gasket. If you add a water pump, a different gasket is required. You would also need to add a thermostat. Otherwise a water pump will do more damage than good.

The block is supposed to be clean as a whistle when I get it back, so I'll await the time with patience and see what develops once I get it running. How many B's have you seen with temperature gauges? Maybe it's a Texas thing, but once you get an engine hot it sort of scars you for life. You get gun-shy, which is the basis for my over-cautious sense of safety.
