That's the correct procedure. Shouldn't be a problem with the gear.

Ok I'm ready to give up...this thing worked before I went in to fix it. 3rd time taking it off. Will not do nothing but squall and the stop but will not lift a feather. Keep in mind I just pulled the top of the pump off. Never touched the bottom half. This should have been a piece of cake. So POed I cannot see straight.

Hi,
I guess you have the system apart now, but when you remove the air, the filler plug is supposed to be out, not just loose.
Here is a page from the Cub owner's manual telling how to remove the air. It is in paragraph 4.
Also, when you fill it for the last time, be sure the arms are in the rear or down position, or you will over fill the system. :)

to replace the seal on the shaft and or have it machined is to split the pump. I am not sure what machining was done to install a seal but if not carefull you can damage the pump. I would think that little rubber puck seal fell out and that is the problem. To save time before installing the pump on the tractor you can test the pump by hand. fill both ports on the pump with oil.Put a finger over the high pressure port then turn the pump by hand. If it assembled correctly it will blow you finger off the port!

Tabs go to the front of the pump, tabs not touching the two pump gears.
I have an excuse. CRS.

Well I had to get away from it for a couple days but back on it...im sure I put the tab side down resting on the 2 brass colored things that cover the 2 internal gears with 2 o rings on top of the plate. If this makes any sense. when putting to pump together, the 2 pieces don't fit as good and tight as I would like. It seems the tabs are keeping a little space between the 2 pieces. May be nothing but just don't feel right to me.
So maybe I will flip the thing over and try it. Nothing to loose at this point. Thanks for the advice

I did split the pump but I did not disturb the bottom of the pump so there should not be any chance the rubber puck seal fell out. I will try the bench test.

Now that you have it opened up, how about posting a few photos?
