Your magneto is not part of your battery electrical system. No matter which approach you take, you need not do anything with the magneto coil. Also, you mention the switch to positive ground, that's what your Cub was when it came from the factory, so there is no issue there, you may need to reverse the ammeter leads is all.

sounds like you just need a good used 6 volt generator. They are very reliable and most of the time the cutout or regulator is the issue when you have one. We have tractors with the original systems on them and they work as good as they did when they were new 70 years ago. It sounds like it would be the simplest of you problems. I wouldn't go with a 6 volt alternator simply because I don't know of anyone that ever has and if you want 6 volt, go with a good generator like it was meant to have. You could always sell yours off as a rebuildable core.

Positive or negative ground shouldn't make any difference for jumping, because you are always going to be connecting the batteries pos to pos and neg to neg.
Likewise, because the magneto doesn't have anything to do with the battery, I don't believe it cares which is ground. Even if it did, I believe you would just have to switch two wires at the mag. I could be wrong, if so someone will correct me.

I guess that's easy enough I'll leave it positive ground and found a local guy who can rebuild my gen for $80! He said he could do an alternator for $200 but I'm sticking stock for that price
