I eyeball them.

A trick perhaps. Center the plate. Snug up the bolts just enough to hold the plate in place but you can move the plate with a bit of force. Eyeball to more precisely center.

Install the engine in the tractor. Once the halves are bolted together. tighten up the 6 bolts from the inspection hole located in the bottom of the torque tube.

Years ago on an old Landrover, I found a morse taper drill the same diameter as the splined hole in the clutch plate and the taper went quite happily into the pilot bearing perfectly centring the plate. The LR clutch is somewhat bigger than the Cub but perhaps a suitable drill is hanging about in the workshop?

With my first clutch (a VW at 13!), my dad and I searched high and low for a tool, finally having one made. We left it at the wrong end of a commute the morning of and ended up just eyeballing. Worked like a charm! Never gone back, though if I did more than one a year, it might be nice.
